I’ve just installed the new fans on my MSI 2060 Super. They’re only a couple of months old. One fan has started spinning irregularly, making a loud whirring sound, then stopping. It doesn’t spin as smoothly when off, but it’s definitely better than the previous ones. I’ve already tried restarting, reseating the GPU, and changing the power cables. Any suggestions on what might be wrong or how to fix it?

The aftermarket fans for GPUs aren't typically reliable. It's common for new fans to fail or malfunction. If you purchased this from an online retailer, you shouldn't necessarily expect high quality. You might consider reaching out to them, but it's likely more practical to order additional replacement fans and accept the possibility of further issues.
