I've tried Castle Crashers, Dying Light, Saint Row 3 and 4 with a friend—it was enjoyable. Now we're searching for other cooperative games where we can tackle the main story together (not just Far Cry 4). Any recommendations would be great!

Portal 2 is great, the Left for Deads are always a blast, oh Boarderlands was great fun playing with 4 mates, Started at the first one all the way through to the last, they aged very well and if you get the DLC's hours of gaming fun. I'm super keen to see what other people suggest as I'm always looking for a great co op. Long live Diablo 2

Portal 2 is great, the Left for Deads are always a blast, oh Boarderlands was great fun playing with 4 mates, Started at the first one all the way through to the last, they aged very well and if you get the DLC's hours of gaming fun. Battleblock theater Borderlands 2 or similar titles, Left 4 Dead, Resident Evil 5, Portal, Never Alone, Lego games, Diablo, Torchlight, Victor Vran.

I suggest checking out Don't Starve Together in Terraria or Starbound. All the top total war titles offer great co-op experiences with lots of replay value, and Total War: Warhammer is a solid option too.
