Avoid a larger design by choosing a compact M.2 motherboard and a mini air case. The overall size doesn't influence the cooling performance of the GPU or CPU unless the heat sinks are insufficient. Traces on the board that don't require extra cooling will work well either way.

This suggests the person is planning to install add-in cards such as NIC, Capture Card or RAID Card even though a NAS would be better. If it's just for the GPU, their performance will likely match, depending mainly on airflow under the GPU case. Still, if the ATX cost isn't an extra expense, why not?
