In reality, it doesn’t really matter here. In theory, the nearest slot to the CPU is most important.

The manual includes a schematic diagram illustrating the connections for PCIe and M.2 ports. You should aim to link your GPU and main storage directly to the CPU or as near it as feasible. The M2A_CPU provides its own dedicated PCIe lanes starting from the CPU, leaving no impact on your GPU slot—use this first. It sits physically between the CPU and the x16 slot.
