You can protect your saved files by duplicating them in "Documents/My Games/falloutnv/saves"

With steam cloud activated, you can remove the game securely without saving any data. I found this out by mistake. I cleaned up my storage drive without keeping a backup, reinstalled New Vegas, and suddenly it was back!

It's frustrating, but it's always good to keep a copy of the file. You're definitely in a better position than being caught off guard.
