I chose the institute clearly, which made my brother feel hated. Can I still complete the quest 'The Lost Patrol'? I removed it from the quests tray!

You'll notice a specific moment in each group's story paths where you can proceed without triggering a warning. Continuing past this point will lock you into that faction. Once you receive the warning and keep moving forward with the Institute, you're no longer allowed to quest with the Brotherhood. To attempt that quest, you must save your progress before reaching that threshold with the Institute. Otherwise, you'll have to accept missing out.

You might be able to assist them if you aligned with them earlier. You made a mistake by joining another group, leading the Brotherhood to dislike you. Now it’s hard to change things.

if you progress too far into a fraction's missions there is no turning back. Side with the brotherhood, the railroad hates you. Side with the railroad, the institute hates you. You already know what siding with the institute does lol. However...(some minor spoilers) Spoiler It appears there was some story cut from the main game where all fractions can survive in the end. The Institute still banishes you but the you can still talk to the BoS and the railroad. Parts of the dialogue and mission briefings still exist in the final release of the game which proves it was a thing at one point in development but it is tricky to get that ending. It requires doing missions in a specific order. You can google "best possible ending in Fallout 4" and it should pop up within the first couple results. Hopefully they release a update where the above becomes an actual thing w/o jumping through all the hoops. I attempted it but got annoyed making sure I didn't screw up so I said F* it. I think it's stupid you have all these fractions/options and no matter how well you play it, you currently can't get a 'perfect' ending. Spoiler No matter what, a fraction will hate you or be destroyed in the end. The only constant is the minutemen and their damned settlements constantly under attack >_> Side note: The first DLC is pretty fun. I love making me robots :3
