The CPU cooler is large, so it won’t fit in the top slot. It should go into the second X16 slot. The GPU cooler takes up three slots, which means it will block all the I/O connections.

Matx works well with an ATX case since it's smaller than the ATX size. It's similar to how a shoe fits into a larger one but not the other way around. You don't need a different motherboard, and you won't have to wipe or reinstall the drive just to change the motherboard. Makes sense?
