I just got an MSI R9 390 GAMING 8G. My current card is an EVGA GeForce GTX 760 Dual Superclocked with an EVGA ACX Cooler (Part #02G-P4-3765-KR). I think the MSI card is a clear choice, but when I install it and switch it to OC mode, the computer crashes during gameplay, though it functions properly in gaming mode via the MSI Gaming App. I haven’t tried overclocking yet, but I plan to do so (using MSI OC Genie for 4.2 auto clock). Should I go ahead and overclock the 760, or should I keep the 290 GAMING 8G in Gaming mode at 1040MHz? Is there a way to resolve the crashing in OC mode? If not, can this card still be overclocked manually? Also, does iTunes crash when using the Gaming app?

You don't really need a reason to oveclock your gtx760. Unless your FPS is significantly low in certain games. Also, keep an eye on the temperatures while your GPU is overclocked. Make sure it can handle the maximum temperatures. If I'm correct, 70 degrees should be the upper limit before any issues arise.

You shouldn't have any need to overclock your gtx760 unless your FPS is very low in specific games. Pay attention to the temperatures while overclocking, and make sure you know the maximum limits your GPU can handle. If I'm correct, 70 degrees should be safe before any issues arise.
