You need to adjust your shortcut so it opens the SKSE version directly without loading the pre-load screen. Changing graphics settings there won’t affect the modded version. Make sure your launcher supports this workflow and that the mods are correctly installed for the SKSE build.

Launch Skyrim in its standard mode, adjust your graphics preferences, then close the game and reopen Skyrim. All modifications will be preserved.

The configurations are stored in Skyrim.ini/Skyrimprefs.ini located at documents/my games/skyrim. You have the ability to modify many more options there than the standard launcher permits. Or you might choose a setup like this, which I recently discovered: http://www.nexusmods.com/skyrim/mods/17336/. SKSE isn't a separate 'version'; it simply adds code to your existing installation and applies all its settings and preferences.
