We accessed BIOS using the gtx 1080, choosing PCIe Gen 3.0 over auto for the first PCIe slot. This apparently fixed the no-VGA-output problem. However, the VGA indicator remains on, leaving me with a lingering sense of something still being off.

Don't stress about it, just install Windows or drivers and run the benchmarks. If everything checks out, proceed.

It seems there might be a connection issue, possibly with the PCI-E port on the motherboard. He hasn’t experienced problems before, yet it’s working now, which makes me think it could still be the cause.
