I'm setting up a budget gaming setup without the graphics card. Attempted to power it on, fans sputter briefly before stopping. Disconnected all components except the motherboard and power supplies. When fans started again after a pause, it didn't respond. Tested RAM one at a time without change. Removed the RAM completely, power supply activated but fans still kicked for a second before stopping. Plugging in the HD drive triggered the fans again for a brief moment. Any suggestions? Have anyone encountered this issue?

Confirming CPU compatibility is important. I don’t have the exact model, but from what I found, it seems your Optiplex 790 is designed for Intel CPUs from the second generation, while Xeon models are typically from later generations.

I checked the information and the beep code indicates no RAM installed, which I had removed when it was producing the beeps.

The 4th generation wouldn't be suitable. Likely it's the 2nd or 3rd generation, and the latter (E3 1230 v2) might not integrate with Optiplex.
