Bottom port connects directly to the chipset and supports X4 only. Upper port has a single direct link to the CPU and is correctly wired for X16.

Mostly, place your main GPU in the x16 slot nearest the CPU to achieve optimal performance, since that connection is typically set up for the best speed.
