That's typical. Back then, 3-pin fans were standard. 4-pin models arrived later and work with the same system. A latch keeps things straight. Your 3-pin setup matches the older aio pump design—this h100x uses a simpler pump. The other connectors are for RGB lighting. Did you receive an RGB hub along with your cooler?
Review page 1-14 of the guide: https://dlcdnets.asus.com/pub/ASUS/mb/Socket AM5/ROG STRIX B650-A GAMING WIFI/E20268_ROG_STRIX_B650-A_GAMING_WIFI_UM_WEB.pdf?model=ROG STRIX B650-A GAMING WIFI The diagram you mentioned has only three holes and three wires. Check that it lists a 3-pin connection in the manual. The three wires correspond to 12V, Ground, and Tachometer. Since the pump doesn’t require a PWM pin, it fits just fine with the three-hole design. See what @jaslion explained for more clarity.
Link the 3pin pump connector to AIO_PUMP header. Attach the 4pin Corsair RGB connectors to the adapter cable, then attach the adapter cable to the Addressable Gen 2 Header on your motherboard. Check the AIO manual for identification of the correct end. Link all AIO fans using their 4pin PWM connectors to the PWM Y-splitter cable, and connect the splitter's female end to CPU_FAN header. Or, instead of a Y-splitter, connect one fan's PWM connector directly to CPU_FAN and the other fan's PWM connector to CPU_OPT
