I believe you can connect the USB-C cable from your front panel to the Thunderbolt header on the motherboard without issues.

The Thunderbolt 'header' is meant for connecting a specific Thunderbolt PCIe card to unlock rear USB-C Thunderbolt features. You can't insert the front USB-C cable into it.
