I used a water pump header with four pins on my motherboard and purchased a Corsair h100i GTX. I'm wondering if it's possible to connect a three-pin cable to the four-pin header.

Yes, you're correct. The type of chip used for managing fans determines whether speed control is possible. With your high-end motherboard, speed adjustments are still feasible.

It will function perfectly fine. The main variation is that the fourth pin provides PWM control, which isn't necessary for a pump. I suggest connecting the pump header straight to the PSU if you don't intend to use the Corsair link software.
