Bottom-front intake fan is connected to the CHA-Fan 1 on the motherboard. But after running a "auto-tuning" made it not being controllable after its test. It does however follow its 300-600 and 900rpm settings before it just became greyed out. Anyone know about this issue or just this software being janky/weird?

Restart it. If it doesn't resolve the issue, clear every user configuration.

Ai Suite 3 isn't working well. Try FanControl instead; it functions better.
