But the increase is only slight, so some might think disassembly and reassembly for that level of gain aren't worth it. I'd recommend choosing a 5700X3D instead, as that upgrade is substantial enough to justify the effort.

No issues detected. All APUs support PCIe 3.0. A 5600X works with PCIe 4.0 on boards from B550 or X570, and some 400-series models also accommodate it.
APUs include a GPU right out of the box, rather than offering a separate one. They usually don’t come with a dedicated GPU package unless specifically mentioned. Regarding PCIe lane speeds, there’s no AM4 Ryzen that’s an APU with 4.0 lanes—most deliver 3.0 speeds.
These APUs and integrated graphics require PCIE 4.0 or newer only from the AM5 generation onwards.
